If you meant that all your pages are showing in the menu, and you don’t want that, then go to WP Admin > Appearance > Menus, and use Custom Menus.

OK, we’ve looked at the issue, but unfortunately there’s nothing much we can do for devices without touchscreen, since there’s no way to scroll just a particular element of the side without scrolling the entire side.

The theme displays the automatic thumbnail for excerpts from the following sources (in that order):
1. The featured image of the post, if any is set
2. The first image that was uploaded for the post (not necessarily the first image inserted into the post).
For your situation, it’s likely that you’ve uploaded that image when you were editing the “Library” page, but you didn’t insert it into the page. However, because you’ve uploaded it and it’s on your Media Library, you can insert it without uploading when you’re editing the “Mission & Planning” page.
Simply deleting that image, and then reuploading it again in the “Mission & Planning” page should fix it.

No, don’t edit theme files. The Custom CSS option is available in Graphene Options > Display > Custom CSS.

It doesn’t have to be so life-or-death (as far as the site is concerned) to update the theme. Take a backup of your site’s files and database, then create a development (or test) site and do all your experimentation there.
