Firstly, the Read More button is only displayed in the slider. For all other posts displayed outside the slider, the link is the title of the post/page itself.
Also, for automatic excerpts, a Continue Reading link is automatically added at the end of the excerpt.
By default, WordPress doesn’t add a Read More link for manual excerpts, and this makes sense because it gives you total control of how you’d like your excerpt to be displayed with manual excerpts. However, I’ll be adding this feature in the next update, along with an option to enable/disable it.

You don’t need to create any folder or file to add links to the navigation menu. Just use the WordPress built-in Custom Menu function, accessible via Appearance > Menus in the admin panel. All pages and posts are searchable by the WordPress built-in search function, so it shouldn’t be a problem.
TBH, I don’t really get what you’re trying to achieve so if you could clarify it a bit further that would help.

I’m not quite sure what you mean by “good quality header”. It’s just an image file, so if there’s any problem it lies with the image file and not the theme.
FYI, the header size is 900 x 198 pixels, so make sure you header image file has at least this dimension.

Yes, you can use the WordPress Custom Menu function to do this.

Actually, the latest version now have an option which will prevent the Featured Image from replacing the main header altogether, regardless of the size, so you can actually straight away upload the featured image using the Featured Image box in the Edit Post screen.
In the latest version, in Graphene Display options page, tick the Disable Featured Image replacing header image option under Header Display Options.
