Hi Udi, both the slider and the pinned nav bar are working fine from my end on your site. Have you cleared your browser’s cache?

Caching is indeed the cause of the issue, specifically page caching. This bypasses the standard WordPress processing and directly serve saved (i.e. “cached”) page to the visitors to improve performance.
With Any Mobile Theme Switcher Pro and W3 Total Cache, these two steps should be taken:
1. Apply Rejected cookies setting.
2. Enable High and Low User Agent Groups in WP Admin > Performance > User Agent Groups.
That should solve the issue caused by W3TC page caching.

The header image on your site is already served via HTTPS when the viewing the secured checkout page. See the screenshot below.

Yes, that is the default behaviour as it is reasonable to assume that users are interacting with the current slide if their cursor is hovering over the slider.

Some styling modifications might be necessary to get the WPEC elements to display properly in the smaller width of mobile devices.

As far as I can tell it is working on your site (desktop theme). The header image links to
http://www.chimio-pratique.com/e-book-chimio/.As for the mobile theme, the code for the header image is different, so you’ll have to adjust your jQuery code to match the header code of the mobile theme.

Have you tried customising the menu colours using the theme’s colour options in Graphene Options > Colours?
