As long as the plugin is not installed and activated, the notice will appear to admins only. Your visitors will not see the notice, and you can safely ignore it.
As for the PHP warning, it is unrelated to the notice. I’ll provide an update as soon as I have more information on this.

The Related Posts feature is an optional Graphene theme integration with the YARPP plugin, similar like breadcrumbs using the Breadcrumbs NavXT plugin. Even though YARPP has not been updated for quite some time, it still remains as one of the best related posts plugin available.
This feature is completely optional though. You don’t have to install the plugin if you don’t need the related posts feature. Your visitors will not see that notice either, as it’s only shown to admins to let you know that you have that option.
I’ll investigate the other PHP warning message and get back to you soon.

The Stacks plugin builds upon the SiteOrigin Page Builder plugin, which the theme has already included so there’s no need to download and activate that plugin separately.
The steps to use the feature is the same with SiteOrigin Page Builder plugin. Because of this, you can use the how-to videos on the plugin’s website: https://siteorigin.com/page-builder/documentation/
There is one major difference though: the SiteOrigin Page Builder plugin only changes the content area of you post/page. The Stacks add-on, however, uses the same SiteOrigin Page Builder interface but allows you to customize the entire layout of your post/page, except the header and footer.
To get started quickly, you can try replicating the standard Franz Josef post/page layout in the Page Builder by clicking on the “Layout” button, and then choosing one of the included prebuilt layout for Franz Josef. See the screenshot below to see what I mean.
