Hmm.. actually there is no footer menu in the theme. We’ll remove the option from the Menus page in the next update. If you’d like to place a menu in the footer, you can do so using a widget.

The inner pages have the search box in the sidebar. The front page have no search box by default, but you can add it as a widget in the footer.

I can’t seem to replicate this issue. Can you provide further feedback as follows:
1. Which version of the theme are you using?
2. Try setting your permalink to anything other than the default and let me know if the issue persists.
And yes, WP PageNavi is not needed anymore.

We’ve just pushed the latest update for Graphene Mobile Neo, version 1.8.1, which contains the Italian translation. Simply update your copy of the Graphene Mobile Neo theme to get it.

OK, we’ll make the theme automatically adapt to overflowing main menu. When the menu goes into the next line, the theme will automatically center both the site title and the menu, and hides the site title when user scrolls down.
