I do think part of the secret was in permalinks. I figured out a work around – see my ****NOTE**** below.
Here is my solution (that I posted on another thread in WP e-commerce):
Ok, I figured out a workaround, it’s a little funky but it works perfect for my purposes. The main problem is that Graphene doesn’t handle the “product-categories” pages the way that WP e-commerce intended it to (hence why it works in other themes and not Graphene).
However, if you create a new page on your site, then paste in the product category shortcode and publish it, you can make your new page a sub-category of your products- page in your menus. This allows you to view all the products in a specific category on a certain page.
****NOTE**** The one glitch I found is that if your product-category and your new page have the same slug (i.e. I named the new page “nymphs” and my product category is also “nymphs” so they have roughly the same slug, just with different parent directories) it messes with the page and the page displays nothing!!!! I had to figure this out by a long process of trial and error. In the end I went into my product-categories and manually changed the slug to be product-nymphs.

I like the thought, but when I installed it I didn’t have the option to select a “product categories” which is what the WP e-commerce module uses for it’s products.
All my regular categories show up, just not “product categories”. I even tried to do it with tags, but same problem occurred.
It seems like that is the issue with graphene and wp e-commerce. Graphene isn’t recognizing the “product categories” as regular categories.
Any other thoughts?
