Help Needed: Problem after activating Graphene-Child Theme!

I just followed the instructions on this page…

Everything is working absolutely fine except that the ‘Menus’ get changed !!
It is randomly picking up pages and displaying in menu instead of doing whats told under “Appearance > Menu” option…
I have added a mix of pages and categories in Menu. But after activating the Child Theme, only pages are shown in Menu!!
PS: I have only some minor changes to mother theme’s footer.php… Can that be the cause?
You need to go to Appearance –> Menus and reassign the custom menu you’ve created to the header menu after activating the child theme.

Actually, after activating child theme, my control over Menu is gone!! I mean what ever I add or remove, It has no effect!! Its taking its own set of Pages for menu!!!

By default, if there is no custom menu assigned to Header, Secondary and Footer menu in Appearance ->Menus->Theme Locations there will be list of pages only in Header section. As far as I see you have custom menu in Header with some categories and Secondary Menu activated so…
