I agree - The upgrade to 3.5 has broken my site(s) - The menus don't work and several widgets cannot display. It seems that there are a number of deprecated functions that are still widely used. The real problem for me is that when we tried to downgrade to the previous version of WordPress, the changes made to the database by the upgrade makes it impossible to use in previous versions without deleting everything - including the database and starting again from scratch. Someone more expert than I needs to investigate. I love Graphene, use a child theme, and have not yet found an alternative that comes close.

It seems that there are a number of deprecated functions that are still widely used.
Only one function deprecated in WordPress 3.5. And that is already resolved. You can grab the updated code from the graphene project on Google Code repository. Update /includes/theme-menu.php and admin/options-import.php. No other deprecated functions are used. Your other issues might be caused by plugins.
